Would you please help me reproduce the issue? WM_DESTROY is usually sent only once, so how can I make Windows send it twice? Please provide steps to reproduce.

I have made some changes that are supposed to address the issue. There is a new check box called "Do not steal focus". I think the check box will be removed and this will become the default behaviour...

Toolbar settings are now shared by single and group messaging windows. You can hide it permanently on Containers option page or temporarily by pressing CTRL+SHIFT+T in the messaging window....

Well..... but this is the desired behaviour :) Overlay icon is just an overlay, so it is drawn in front of the status icon, but I will consider changing it if there are more requests to do that.
